The modder behind the HDT HighHeels System realized that the solution to the high heel mod problem was fixing the ‘ankle rim’ of the in-game character. Without this change, the character's feet and ankles act up and don’t increase the character’s height. But with it; it's magic. 

It is magic, figuratively and literally speaking, as the implementation of this mod comes through Skyrim’s magic spell system. The simple version is that when the spell is added to the shoe, it changes the coordination of parts of the character to fix the ankle rim. This ends up solving the entire height issue.
